Yes, you can refund a sale transaction where the payment was made using multiple credit or debit cards on the Elavon Payment Gateway. Since the payment was made using 2 separate credit cards, the application will prompt the cashier to specify the card to which the refund amount to be returned to.
There will be no change in your subscription amount in the current billing cycle if you are only deactivating the Elavon Payment Processor plugin AND not updating your Store / POS count.
Activating or Deactivating this Elavon Payment Processor plugin will not affect your subscription amount for your next billing cycle because the plugin is free.
